Chandler,
 
1.) Check the Building Code For Existing Buildings.
2.) Have your plumbing contractor sketch the Plumbing Layout  & Riser 
Diagram, you draw it like an architect or engineer would, and  put a signature block 
on the plans/ details for the licensed plumber with  license number to certify 
by and with his signature.
3.) Same as above with your electrician and hvac contractor.
4.) Put the Code Summary, Index of Drawings, Product Approvals, and  Location 
Map on your Cover Sheet (and check with Miami-Dade for any other  exhibits 
they may require, and I think you can get a permit. Make an  appointment with a 
small plans examiner, and he (she) will either approve it, or  tell you 
exactly what you need.
 
That's the way it works whether you are a builder, architect, engineer, or  
any other design professional, which I assume you are since you referred to  
drawing with AutoCAD.
 
Your State Certified MEP subcontractors get permits on alterations and  
repairs all the time.
You just have to put it all together, and let them sign-off. 
 
It's really a matter of compliance. It's the plans examiner's job to make  
sure your project will comply with all the codes. As builders, we want to comply 
 also, but we don't want to spend the time or know how to put it all  
together. That's one reason the plans examiners tell us to get an architect or  
engineer. Hopefully they will know!

The job is only to  construct two handicap accessible restrooms in an older 
retail store where  three small restrooms recently existed.  The owners

demolished the three restrooms and now are going next door to use a  
restroom.

I was handed some simple hand-drawn plans that had been  bounced with a 
comment list.  I redrew the plans both in CAD and  complying with FBC 
handicap 
locations, dimensions, etc. and now it has  bounced with another list of 
"comments".  Some seem unreasonable  based on 30 years experience in this 
area.

Locally, on a job this small  the MEP subs can do hand sketches of risers or 
diagrams with the plans  only locating the fixtures.  I'm being told now that 
we must hire a  mechanical and electrical engineer.
